Whenever I've done video encoding (transcoding), I've used either
Transcode (Better for interlaced source material) or Mencoder (Much
faster) to do the heavy lifting and a front-end program like DVD::Rip or
ACID-Rip to get the command line I wanted (Which usually required some
tweaking after getting it from the front-end program so I could fix
little problems here and there). I've always encoded the whole program
to a single file, and I haven't done any encoding specifically for an
iPod, but it should be easy once you figure out what
audio/video/container format it wants (probably AAC/H.264/MOV) and video
settings (No sense encoding a full-size DVD for an iPod screen, so
you'll want to re-size it down to under 640-wide).
Since encoding a whole DVD is a really time-consuming process, I would
recommend doing searches for HOWTOs and such online for encoding or
transcoding in Linux. Learning more about it will help you make better
rips.
